River's feelings here are, unsurprisingly enough, complicated.

The first major aspect is empathy, with a lot of compassion and identifying mixed in. Being a student at the Academy and being a daughter of the Company aren't the same thing, of course, but they're absolutely close enough for River to identify with Elle. She's frustrated on Elle's behalf, and angry at the Company, and she wants Elle to get out of there; she's frustrated at Elle for not being ready to do so, even though she also knows it's not that easy and that it's all Elle's ever known, which is a lot different than River's situation was.

The other big dimension of this is a certain wariness. Elle likes to hurt people. Being able to inflict lots of damage doesn't bother River -- lots of her friends are really dangerous! -- but enjoying it for its own sake and without qualms does. She wants Elle to be free, but she's also aware that Elle on her own would not necessarily be a good person. So she's always got half an eye on her, kind of. Is Elle, when she's not being used and controlled by other people, going to turn into someone who goes around hurting bystanders for fun or profit? If that goes far enough, even someone River would have to get rid of (one way or another) for innocent people's sake? (This says nothing about whether River could, logistically speaking, but she has a pretty wide-ranging sense of her responsibilities in life. Elle's path and hers have crossed enough for that, and also this is the flip side of that identification I mentioned above.)
